Botulism and home canning
The risk is real and it is narrow. Understanding the mechanism is what turns a vague fear into a rule you can follow.

No, water bath canning does not kill botulism spores. A boiling water bath reaches 212°F and the spores survive it. In high-acid foods that does not matter, because below pH 4.6 the spores cannot grow. In low-acid foods it matters entirely, which is why they require a pressure canner reaching about 240°F.
Almost everyone comes to this page frightened, so here is the shape of the answer before the detail. Botulism in home-canned food is caused by one specific mistake — processing a low-acid food without a pressure canner. It is not caused by bad luck, an unclean kitchen or a jar that sat too long. Understand the mechanism and the rule stops feeling arbitrary.
What Clostridium botulinum needs
The bacterium is common in soil and dust, and its spores are on a great deal of what comes out of a garden. That is normal and not in itself a problem. To produce toxin, the spores have to germinate into active bacteria, and that requires four conditions at once.
- 1No oxygen. A sealed jar is an anaerobic environment by design.
- 2Low acidity — above pH 4.6.
- 3Moisture. Canned food has plenty.
- 4A temperature it tolerates, which includes room temperature on a shelf.
Three of those four are inherent to canning. You cannot remove the oxygen requirement — the vacuum seal is the point. You cannot remove moisture or storage temperature. The only lever is acidity, and that is why every rule in home canning is ultimately about acidity or about the heat that substitutes for it.
The two ways of removing the risk

Both routes work completely. What does not work is mixing them up — running a low-acid food through the high-acid route leaves you with viable spores in a sealed, moist, low-acid jar at room temperature, which is every condition the bacterium needs, provided deliberately.
Why you cannot detect it
The reason this rule is enforced so strictly is that there is no home test. Botulism toxin does not reliably cause a smell, a taste, a color change or visible spoilage. A contaminated jar can look and smell exactly like a good one. There are no test strips a home canner can use, and "it seemed fine" is not information.
That is the whole argument for following tested processes rather than judging jars afterwards. The safety is built in at processing time or it is not there at all.
The warning signs that do exist
There are signs of spoilage generally, and any of them means discard the jar. They are not a botulism test — the absence of all of them proves nothing — but their presence is conclusive.
- A bulging or swollen lid, or one that has come unsealed.
- Liquid spurting when the jar is opened.
- Mold, of any color, anywhere in the jar.
- Cloudy liquid where the recipe should be clear, or unexpected sediment.
- An off smell, or food that looks slimy or has changed color.
- Any jar that has lost its vacuum seal in storage.
Tomatoes, and why they get special treatment
Tomatoes sit close to the pH 4.6 line and vary by variety, ripeness and growing conditions, which means they cannot be assumed acidic enough on their own. Tested recipes therefore require a specified amount of bottled lemon juice or citric acid per jar to bring them reliably below the line.
Bottled lemon juice specifically, because its acidity is standardized and a fresh lemon's is not. This looks like a fussy detail and it is the entire safety margin for the most commonly canned food in the country.
